I postulate that Francis (younger) was the first child of Francis and his first wife, Sarah Knight, who (possibly) died giving birth to their second child.
The two boys may then have gone to their English kinfolk whilst their father was in Ireland from 1690.
Francis (Senior) remarried, in Ireland - to Bridget (nee?) , who became the mother of his seven subsequent children and a daughter of whom was named appropriately after his deceased first wife, Sarah.
Francis (the first son) remained in England where he became established as a Clothier.
This could account for Francis Senior's fourth-born son, William, being referred to in Burkes' as 'The third son' (ie. among those of Irish origin).
